چکیده

Background: The number of prokaryotic genome sequences becoming available is growing steadily and is growing faster than our ability to accurately annotate them. Description: We describe a fully automated service for annotating bacterial and archaeal genomes. The service identifies protein-encoding, rRNA and tRNA genes, assigns functions to the genes, predicts which subsystems are represented in the genome, uses this information to reconstruct the metabolic network and makes the output easily downloadable for the user. In addition, the annotated genome can be browsed in an environment that supports comparative analysis with the annotated genomes maintained in the SEED environment. The service normally makes the annotated genome available within 12–24 hours of submission, but ultimately the quality of such a service will be judged in terms of accuracy, consistency, and Published: 8 February 2008 BMC Genomics 2008, 9:75 doi:10.1186/1471-2164-9-75 Received: 12 September 2007 Accepted: 8 February 2008 This article is available from: http://www.biomedcentral.com/1471-2164/9/75 © 2008 Aziz et al; licensee BioMed Central Ltd. Analyzing Metagenomic Data: Inferring Microbial Community Function with Mg-rast

Application of massively parallel throughput DNA sequencing technologies to the generation of metagenomic datasets from environmental samples is presently transforming the field of microbiology. Whereas traditional (Sanger-based) DNA sequencing technology imparted a high economic cost on data generation, the development of “next-generation” technologies now make the large-scale generation of se...

Metagenomics and Microbial Communities

Metagenomics is the genomic analysis of microbial communities. This new science provides access to organisms that are recalcitrant to culturing, as are the vastmajority of microorganismsonEarth.Metagenomics therebyoffers a first peek at thewide varietyof life that has never been studied, thus providing new insight into the structure and function of ecosystems as diverse as the oceans and the hu...

An Invitation to the Marriage of Metagenomics and Metabolomics

Metagenomics seeks to characterize the composition of microbial communities, their operations, and their dynamically coevolving relationships with the habitats they occupy without having to culture community members. Uniting metagenomics with analyses of the products of microbial community metabolism (metabolomics) will shed light on how microbial communities function in a variety of environmen...

Vikodak - A Modular Framework for Inferring Functional Potential of Microbial Communities from 16S Metagenomic Datasets

BACKGROUND The overall metabolic/functional potential of any given environmental niche is a function of the sum total of genes/proteins/enzymes that are encoded and expressed by various interacting microbes residing in that niche. Consequently, prior (collated) information pertaining to genes, enzymes encoded by the resident microbes can aid in indirectly (re)constructing/ inferring the metabol...

Inferring Aggregated Functional Traits from Metagenomic Data Using Constrained Non-negative Matrix Factorization: Application to Fiber Degradation in the Human Gut Microbiota

Whole Genome Shotgun (WGS) metagenomics is increasingly used to study the structure and functions of complex microbial ecosystems, both from the taxonomic and functional point of view. Gene inventories of otherwise uncultured microbial communities make the direct functional profiling of microbial communities possible. The concept of community aggregated trait has been adapted from environmental...
